LaGuardia for domestic flights under about 1,500 miles and the closest ride to Manhattan. JFK for international flights and transcontinental routes, with the widest airline choice. Newark for United's network and for anyone staying in New Jersey or west Manhattan.
Airlines
JFK: Delta, JetBlue, American hubs plus almost every international carrier. LaGuardia: Delta and American focus cities, no long-haul international. Newark: United's largest hub, with JetBlue, Spirit, and many international carriers.
Fares

Getting there
LaGuardia: taxi or bus, no rail. JFK: AirTrain to the subway or LIRR. Newark: NJ Transit rail via AirTrain. Allow extra time for all three at rush hour.
The ride into the city is part of the fare
Where you are staying matters as much as the fare, because a cheaper airport on the wrong side of the region can cost the saving back in a car or a long transit ride. From Midtown or the Upper East Side, LaGuardia is usually the shortest trip. From Lower Manhattan, Brooklyn, or Long Island, JFK's rail link is the more predictable option at rush hour. From west Manhattan, Hoboken, or anywhere in New Jersey, Newark is closest and its NJ Transit ride avoids the East River crossings entirely. Price the fare and the ground trip together, and lean on the more reliable rail option when you have a fixed arrival time.
LaGuardia's perimeter rule shapes the map
LaGuardia has long operated under a roughly 1,500-mile perimeter rule that keeps most long-haul domestic flights out (a Saturday exception and a few grandfathered routes aside), which is why West Coast nonstops run from JFK and Newark, not LaGuardia. That, plus LaGuardia's lack of long-haul international service, is the real reason the quick answer sends transcontinental and overseas trips to the other two. For a short domestic hop, LaGuardia's proximity wins; for anything crossing the country or an ocean, start with JFK or Newark and let the airline you prefer break the tie.
